Head to the southern portion of Lanayru Desert, where you found the Timeshift Stone in a cage. Look up for a Clawshot target that’ll carry you up to the nearby stone wall, where you’ll find the Goddess Cube in plain view.

Inside the Lanayru Mining Facility, save at the bird statue at the bottom of the stairs. Starting on the right side of the room, take out the Electro Spume and the new, scorpion-like Archas. Run along the right wall to the north and pull the the switch. This unlocks a gate along the right wall.
How do you get through Lanayru Desert?
Make a left and you’ll find some quicksand along with tons of rocks. You cannot run across this area, so what you’ll need to do is use bombs and roll them over the sand. The large rock in the middle contains a timeshift stone, so hit it to send this area to the past. A Quadro Baba will appear, hanging from the ceiling.
How do you open the gate in Lanayru Desert?
Now, send the Hook Beetle inside the volcano-like cone to the west and hit the pink switch to open the gate inside. Send the Hook Beetle to the very top of the cone with a Bomb and drop it straight down (hold Z and then press A) the cone to hit a Timeshift Stone. Now you can use the mine cart to cross to the far west.
